I wouldn't advise taking honey off without first knowing how strong the colony is and what your nectar flow is like. How many frames of brood? Are all frames in both boxes full of bees? Also, it isn't too late for the bees to think about putting up queen cells if they are overcrowded. It may be that another super is a better option - if all the bees do with it is draw out the foundation, then see this as a head-start on next year.

Alternitively, if the bees aren't overcrowded but you feel they need more room for honey storage, take out the capped frames of honey (If they're completely capped, or thereabouts) and replace with foundation you have. Make sure the foundation is central within the super. Save the capped honey (in a super between two crownboards under the roof) in case the bees don't do much with the foundation and you need to give it back to them for winter.
