The first Super I put on 2 weeks ago is getting quite full and I have a second ready to go on. I'm not sure if it should go on top of the existing one or underneath it, next to the QE ?
 
I think you will get both arguments as some over super and some under super. I have under supered as one guy on here explained. "If the bees have a full super above the brood (ie empty super on top), they may think their job is done!"

Allways over the brood. It is important that bees do not get feeling that the hive is full.
Full hive adds swarming.

One capped honey box needs 2 empty boxes more, where bees dry up the nectar. Otherwise they put nectar into brood combs. And the result is swarming.
